What can I use to cover the shelves of my pie safe in order to display my quilts?

Are you just wanting to cover the base of each shelf before laying a folded quilt on it? If that's the case, I'd just use a good quality paper shelf liner. Anything plastic or vinyl-like could over time damage the fabric.

Yes; just the base of the shelf. Right now, I just put a double layer of tissue paper on it.

I just looked in my pie safe (not an antique one so the wood is good). I used nothing.

Mine is not old but was hand made. I was afraid the shelves may have stain on them which may cause some problems.

Use Acid free paper. Ask the local librarian or museum for a source of acid free paper.

Wood and paper (including tissue paper) contain acid that can eat into quilts, discoloring them. As someone else mentioned, use acid-free paper. This is sold also as "archival quality", and can be found in paper boxes, regular paper, and tissue paper. Amazon probably has it.

Other options are to polyurethane the wood or use musline to cover the shelves.
