    Yes, you are right, you can put your pattern on the top of the quilt with the other two layers underneath. For needlemarking you need a soft surface like the batting so the needle tip leaves deeper creases in the fabric. Maybe you have to cut your pattern out of the paper so you can trace the outline of it and fill in all the other lines freehand.
